I noticed that decks 1 and 3 are reversed. i.e. hitting 3 operates deck 1, and selecting 1 operated deck 3. Not super sure of what I need to do to fix this. I didn't see this topic anywhere, sorry if this is a repeat inquiry

Check your settings. Make sure everything for deck 3 is assigned to deck 3 and not deck one and vise versa.

How is the mixer part of your NS6 is numbered ?
1-2-3-4 or 3-1-2-4 ?
the sample unit i have here has 1-2-3-4 but belongs to an old production range.
The default mapping files are based on the 3-1-2-4 models and should work fine.
