Everytime I update I lose all of my custom buttons and all music album shortcuts, should this be happening? Had to do them every night I have worked now and its becoming tedious.

No, of course this is not the expected behavior. Custom buttons are saved across sessions as those are part of the settings.xml file in Documents/VirtualDJ folder. So an update could never overwrite that file unless you manually delete it, OR you have created your custom buttons, but the software for some reason restarted or crashed without saving the file (settings) properly on exit.
