I select the effects to show on each deck (Phaser, echo, etc). I then close the software and my selections are not saved. I have to reselect which ones I want to show every time I open VDJ.

Most likely you use a controller that has some knob(s) assigned as "effect select"
When the controller initializes it reports the position of your knobs and therefore the selected effects change
