If I haven't used the controller for say 5 mins it becomes unresponsive as in it wont do anything (start/Cue or search for songs). I am using the Numark Mix deck Express. Ive had a look in the settings but cant see anything either. The only way to solve the problem that has worked is for me to switch it off and then on again but I cant exactly do that in the middle of a set.

Probably the USB ports of your computer are set to disable devices when not used to save energy. From Device Manager, right-click ->Properties on each USB Hub node and disable this (Power Management tab)
