If you are 'reloading' the drivers then that is exactly what you should do with any hardware where there are 2 of the same kind. Whether its the CDJ-400, CDJ-900, CDJ-2000, Denon S-3700s, etc. So this is not a VirtualDJ thing as much as it is a proper way of installing the drivers.
Btw, I looked back at your other posts and if the decks are ever 'swapped' - Left one controlling the Right deck in VirtualDJ and Right controlling Left. Then just press the EJECT button to swap them. This goes for ALL tabletop CD players regardless of brand. This is the STANDARD mapping if you are using the VirtualDJ supplied mappings.
As for these units that you can use the built-in soundcards - specifically the 4 I mentioned above. If you choose to use the sound cards on-board the units for your VirtualDJ outputs then you CAN NOT use the CD mode or USB-stick (HDD) mode that are on those units. When you swap out of the MIDI/Audio card mode it disengages the sound card from the computer. This would be just like unplugging your soundcard from the computer while VirtualDJ is playing. That is why when you switch out of LINK/MIDI mode your interface locks up.

However, regarding your comments about both decks having to be engaged in PC Midi for virtual dj to continue working, this isn't the case.
At least.... not some of the time for me anyway :)
I played a whole night at our local club a few weeks ago with another dj, who was using CD's only (those shiny round things).
We only used one set of CDJ400's, (a DJM800 mixer obviously) and my macbook pro.
When I had finished my 30 minute set, i would crossfade over to (eg) the right deck, and he would switch the left deck over to CD mode and cue his song up. Then he would crossfade to the middle and begin his track.
I would continue looping and fully controlling my last track in virtual dj until he had fully crossfaded over, and then he would switch the remaining deck to CD mode.
We would swap back another 30 minutes later.
I had done the same thing 4 weeks ago with another DJ, but with a set of CDJ2000's.
if what you're saying is correct, as soon as they disengage PC/Midi mode on one player, I should lose control of the other player in VDJ.
But I don't (when it's working).
DO NOTE THOUGH, that if I pull the USB cord out of my laptop to a CDJ that is in CD mode, as in, physically disconnect the player, even though it is out of PC/Midi mode, THEN Virtual DJ locks up and crashes (understandably).
I should post a video of it; of me chopping and changing from PC mode to USB mode to CD mode.
Both when it's working (and how convenient it is).
And then one when it's not (and how annoying it is).
It's not so much an annoyance for me, but i think the issue is important for the future integration of Virtual DJ on laptops into clubs, as it won't be long before CDJ2000's start appearing everywhere.
Without this engage/disengage situation working flawlessly, serious DJ's using VDJ are going to have a headache of a time.

It's just you, I've tested combinations of CDJ2000, CDJ900, CDJ400, MEP7000 ... never had any problems with drivers or control.

I own a pair of the 2K'S myself,yes the other deck still works.A function that you do lose though is if you insert a flash drive or sd card you can't use the link and search on opposte deck to load music from that device.Once the players are linked with the computer they can't be linked with themselves.

I was testing CDJ-2000 with a Mac and Mac OS. I put a CD in one and VirtualDJ on the other, also change with soundcard while VirtualDJ was playing. I have no problems to report...
You are using bootcamp and XP. If you don't have all drivers (video, audio, etc) for your mac (that is tricky to find on internet) maybe that could also affect the way you are working with your USB ports. Can't be sure but it seems that way for me.
If you can, try with another computer, just to test, If it is a PC with Windows and all it's drivers installed, maybe you don't get this problem. Also you can try with a Mac and 10.5.8 OS or 10.6.2.

It's not so difficult, just go to were is PANEL SOUND MIDI options and in there you will see your Pioneer CDJ-400 as a sound card device. Then you choose AGGREGATE DEVICE and in there select Pioneer CDJ-400 (and you choose a name now for this new AGGREGATE DEVICE you are setting up; default is CDJ-400 AGGREGATE). You will have some audio channels you could select to work with these devices (2 CDJ-400 for example) and select 4 channels to your aggregate device. Save settings, close windows and go now to VirtualDJ, then select as your audio device PIONEER CDJ-400 AGGREGATE and you will have both CDJ-400 working as sound cards with Mac and VirtualDJ Pro.
Hope it helps you to complete it easy. I Check on this on OS 10.6.2. 10.5.8 you don't have to do nothing at all VDJ could work with CDJ directly.

You must put the units in PC connected mode before running VirtualDJ.
After you power on the CDJ and the computer and have the USB cables connected from CDJ to computer.
You must push the LINK button, then press the TRACK knob to put the unit into PC connected mode.
Then you can open VirtualDJ.
Also, please download the latest version by visiting your Download Center - https://www.virtualdj.com/update.html

Yeah I linked them up and connected to laptop. But the players dont respond to anything unless I start to map them myself then they work...
