If I change a .vob extension to .mpeg extension so I can play it in media player, does it make any difference to the quality the file plays back at?
Seeing as VDJ will play both, is there anything to gain changing them back to .vob for VDJ, or is leaving them as .mpeg ok?

nope, no difference ;)
vob is really an mpeg2 file... so changing the extention to mpg allows more players to play it
