I got VDJ and Vestax VCI-300 working yesterday, however there are some features that I would like to change on the Midi controls. I don't use that many cue points so am I able within the "Native" MIDI Mapper to say have a cue button start a Auto Loop IN/OUT or start a Sound or Video Effect?

It's very easy. Select your Mapper from the List, scroll down and click on 'new'.
Now press the button - the list jumps to the selected button and shows the action which will be executed.
Change this action to the new one you wanna have.
Thats it. Repeat this for every button.

Sounds easy enough what do I have to do to save the settings so I don't have to change everytime, and if I jack something up is there a reset to defaul settings available to set all controls back to Native Controls?

Yes, at the bottom-left of the mapper dialogue is a button to reset back to the default settings.
