Since upgrading to 6.1 every now and again when I switch to the video effects panel and select another effect for example clipbank. The screen is blank on the right hand side.

I'm pretty sure i had this issue too...or something similar.
What effects are playing up? With me it was firetext i think.
Try first of all changing skins and then trying again.
If that doesn't work, delete your existing Clipbank plugin and then download it again.

Hmmm. Did you try different skins?
If so, delete the plugin and redownload version 1.2
Reinstall and see what happens...and let us know...:o)

OK...dunno if this means anything, but i've noticed the following with my own setup.
Running VDJ in full screen mode:
Note that certainly my vocals plugin isn't being displayed correctly. Also, check this:
This dump shows that although i've got Video Effects selected, my Sound Effects tab is still highlighted. Again, this is in full screen mode.
If, however, I resize the screen using the little box on the top right hand side of the VDJ window, i get this:
You can see that my Vocals plugin is displaying correctly. I also get this:
You can see that with the resized window, the correct effects tab is also highlighted.
I guess it's a case of trial and error. Have a go at changing skins and stuff and see what happens. I don't know if this will be the same for you but it might be worth a shot.

It did it again on Saturday, this time it was with the slideshow plugin. had bee using it fine all night then all of sudden it wouldnt work. Tried to re-locate the image I was running on the slideshow and the windows explorer icon for the image was blank as well.
had to restart vdj and it worked ok again.
This never happened in previous versions just 6.1
