When using an external source(vinyl etc) through the controllers inputs, do the mixer's EQ controls adjust the EQ on the external source or are they just a thru?

It may be just thru,but you can use your mouse to set the EQ on the skin then in con/setting not rest EQ.

it still routes throught the software, so the vinyl is affected by the internal eq & volume, this also works for any audio effects that don't need to sample the buffer, eg, filter, flanger, phaser..
to enable the vinyl line in, just map something to "deck left linein" or "deck right linen" or press the "AUX" button on the default vdj7 skin on the "scratch" pannel
