You should be able to rescan you library and detect the volume without using a separate program. VDJ does a good job of setting the initial gain. Right click on the files in your library and re-analyze the BPM. You can do them in bulk by selecting a bunch of them, right click, and scan for BPM. This will also set the audio gain. Loading a track and adjusting the gain knob will also do this, but manually.
I asked about your setup, meaning what is the equipment you are using. PC - Mixer - Speakers, etc. you could be introducing gain somewhere else depending on how your sound is set up.

Are they both the same type of file, with the same bit rate? Are the mixer levels in the software the same? Is it still louder if you play in the other deck?

You simply could not have chosen two worse songs.
