thinking of buying a Mixtrack 3 controller and I already have VDJ installed on my laptop with an analogue licence....will the controller find the already installed VDJ ?

That licence will be no good. You'll need a licence to control the mt3 either plus or if you want to avoid doing this again when you get more hw a full pro licence.

Its actually the opposite. VirtualDJ will find (detect) the Mixtrack and will work fine, so no need to install anything else. However, your controller will be "unlocked" and usable with VirtualDJ only for a limited time (30 days Trial). After that period, you will need to purchase a Plus (for Mixtrack) or Pro license as loco said above.
